That repo has dir Minimig_ECS/proj/lattice/ulx3s/universal_make_usbjoy but building it in assumes using non-libre diamond toolchain. Need to figure out how to build with icestorm etc.

It looks like that binary is for LFE5U-85F-6CABGA381. I have the "M" version LFE5UM-85F-6CABGA381. I think I need to rebuild it due to that, but I could be wrong.
The other issue, is I haven't been able to load various .bit files in your archives with ujprog. I'm not sure if the above is the cause or not. Issue #16. I can see the board with ujprog -l but when I go to program it, it doesn't detect it.
Also, in general, would definitely like to be able to build what I'm running.

Correction, it is FleaFPGA-JTAG -l that detects it. But neither FleaFPGA-JTAG nor ujprog will program it. I can program it with openocd with an .svf ok.

Hmm, yes I forgot about that.
I can recompile later, but you can also use (unpack -- pack) with your chip ID. Those tools are under Trellis ... Will check and convert once I get home ...
